Secrets:

1 - Talk to the old woman at the Sealed Temple about the Ballad of the Goddess.

Goddess's Harp
Goddess's HarpThis harp was passed down to Zelda from the Goddess, but has now been entrusted to you. Learn magical melodies to help you complete your quest down on the surface!

Find out more at Zeldapedia: Goddess's Harp.

Zelda entrusted you with the Goddess's Harp and a single mission: talk to the old woman at the Sealed Temple about the Ballad of the Goddess. Unfortunately, when you arrive there, she doesn't have much information for you. All she can do is teach you the song.

To play the Goddess's Harp, move your Wii Remote back and forth in tempo with the old woman's pendulum-like braid. When it moves left, gesture left, when it moves right, gesture right. You should be able to hold the Wii Remote in most positions to get the harp to play, but I find that pointing it directly at the screen as if you're using the infrared sensor bar pointing works best.

Ballad of the Goddess
This melody has some close relationship to the Goddess. Playing it supposedly has something to do with your Goddess Sword... Better find out just what that connection is!

Find out more at Zeldapedia: Ballad of the Goddess.

Playing the song will reveal that a second Gate of Time lies dormant in the Sealed Temple. You can pass through it, but you'll need to empower your sword with the true power of the hero in order to unseal the gate.

2 - Defeat the Imprisoned to restore the seal.

Your trip to the temple is cut short by a massive quake coming from the bottom of the grounds. The seal is breaking! Dive down into the pit and approach the sealing spike, and you'll watch the dark behemoth known as the Imprisoned rise up from the seal.

The Imprisoned
The Imprisoned

The Imprisoned is the source of the evil sealed away at the Sealed Grounds. It has broken free of its seal and is climbing to the top of the grounds in the hope of unleashing its fury upon the whole world. Seal it away again to protect the surface!

Find out more at Zeldapedia: The Imprisoned.

The Imprisoned is headed to the top of the Sealed Grounds and will surely destroy the Sealed Temple if it reaches its destination. You can reseal it, but you'll have to attack the sealing spike on its head to do so. To damage the spike, attack the Imprisoned's toes to disable it. There are three toes on the front of each foot and a fourth at the back. Taking out all of the toes on one of its feet will cripple it, meaning it'll drag the disabled leg behind it - this means it'll slam its remaining foot hard against the ground, creating mini-shockwaves that deal damage if you get caught in their radii.

Should you get knocked down to a lower level of the grounds in your efforts to take out one of its feet, use the updrafts to float back up and resume the chase. Once you've disabled both feet, it'll topple onto its back. That's your cue to run around to the top of its head and attack the sealing spike. Use upward slashes to hammer the spike back into its head. You'll have to repeat the process two more times to finish the Imprisoned off. At that point, watch the seal that appears on screen and mimic the indicated movements to replace the binds on the monster's prison.

3 - Ask Gaepora about the Ballad of the Goddess.

The old woman believes that the legends of Skyloft will reveal the secret of the Ballad of the Goddess. Since Headmaster Gaepora is the keeper of Skyloft's greatest secrets, she recommends you speak to him. He'll point you towards the Light Tower, which is found in the plaza at the south edge of Skyloft.

To activate the tower, you'll need to point the island's two major windmills at it. Each of them has a small pinwheel fan set into its base - except one of them has gone missing. In the meantime, you can still point the intact windmill at the tower by blowing some air at the fan with your Gust Bellows.

4 - Recover the missing pinwheel for the eastern windmill.

To recover the missing pinwheel, you'll need the assistance of something that can lift heavy objects. Gondo the Scrap Shop owner has been trying to repair a robot that's been handed down through his family for generations. You can help him finish the job by giving him an Ancient Flower - it's a Treasure you'll find frequently in areas of the Lanayru Desert transformed by Timeshift Stones. The robot's name is Scrapper, and while he doesn't like you very much, he seems to have a crush on Fi and will do anything she asks.

Now that Fi's got the little guy wrapped around her finger, you can use him to retrieve large objects from the surface for delivery to various places in the sky. Thankfully this pinwheel is pretty easy to find - dive down to the Earth Temple entrance and look for it nearby the tower you knocked down to find the second piece of the key. (If you forgot - it's down the slope off to the left from the temple entrance. You can use Dowsing to track the pinwheel if you need help locating it.)

Have Scrapper carry the pinwheel up to the second windmill in Skyloft and have Jakamar (Kukiel's father) repair the windmill. Then use your Bellows to align the windmill with the Light Tower to finally fully activate it.

5 - Activate the Light Tower and play the Ballad of the Goddess to open the Thunderhead.

Now that it's awakened, climb to the top of the Light Tower and whip out your new Goddess Harp (it's auto-assigned to Up on the D-pad). Yet again, you'll have to play your harp in tandem with the rhythm, which this time is represented through a pulsing ring of light on the ground. As it waxes, strum left, and as it wanes, strum right. Perform the song correctly and Fi will sing along, and once you complete it, the tower will shoot out a beam of light towards the massive cloudform off in the distance. Now you can fly inside it!

Hop off the edge of the tower and call your bird and fly to it with all haste!

6 - Travel to the Isle of Songs and unlock the temple.

The Isle of the Songs is the island with the large tower at the very end of the beam of light. When you land there, you'll see the entrance to the tower across a wide gap, and pieces of a bridge that are rotated in fragments around the central square's perimeter. Certain stone obelisks corresponding to the bridge components are arranged in three circles around the center of the square. Pushing the lever in the middle in a clockwise fashion will rotate the bridge, but barriers set up at intervals put a stop to the obelisks' movements once they run against them. A set of three crystals command the barriers. Strike each of them and they'll change the barriers' arrangements in response.

To reform the bridge, you'll need to align the three bridge components, then line them up against the tower. Aligning them in the first place is the hard part. You'll need to block the obelisks at certain points so you can move them relative to one another. Once you've got two of them lined up, make sure that whenever you push the lever in the center that none of the barriers rise up in their way, but let the third obelisk get caught whenever possible so as to set them together.

Once the bridge is aligned, keep rotating it until it clicks in place with the tower, manipulating the barriers as you need to to keep their rotation clear of blockage. Cross the bridge and crawl into the tower entrance.
