Here is the juicy stuff: Exploration will be a big part of the game and you won't just be going from A to B on the tracks. In fact, as the game goes on, you will eventually be able to lay your own track. On top of this, you will be able to upgrade your train as the game progresses. How do I know this? Well, I'm a lot more excited now. Though the real excitement was about the timeline. I couldn't care less about the tracks since walking on foot on the overworld kicks vehicle transport's ass any day.
I suppose the timeline stuff was kind of obvious too (or at least, the most common speculation), so I guess I am a little disappointed there too :<

@ Philip: I thought the same thing till I remembered that link has his pictobox, which is pretty much a camera. The first locomotive and the first camera were invented within a few years of each other. I can't remember the exact number, probably something like a decade or less apart. This helped me grasp the fact of the train. Also, he had a steam powered boat in Phantom Hourglass. Since, Spirit Tracks is set 100 years after Phantom Hourglass (I believe that is right), why would it be so hard to imagine them adapting that technology to a new vehicle. Especially since their old form of transportation is no longer as useful.
@Octo: Yeah, I'm wondering if it will shed some light on as to how the flood ended. I'm actually wondering if you will be allowed to leave your train and explore on land. Also, if you can. I'd imagine that the train would be important to proceeding in the storyline at some points. What happens if you walk to where you are going, only to find that you need the train and have to walk all the way back to get it. That would be annoying.

Choochoo hate is unfounded.
They're going to have to try a bit harder for me. Mostly the fact that there is a train. I honestly can't fathom that in a Zelda game. I also have a feeling that this "open world" he spoke of most likely won't be very open. But I guess we'll see. It's not going to be a day 1 buy for me.
