Of course they did. I had the update planned out and made sure proper credit was given. We afterall cannot neglect our ZI fanbase. As remember Flotonic we care about the fanbase.

The beta indeed did have Link's Uncle back in this period the period we refer to as dev1. Let me quote my former NoJ source on this one. This is what he said on what the storyline was back then. Unfortunately TBT lost contact with the guy as NoJ nearly caught him leaking information. Now whether you want to believe me or not well that's your right but, the question is does it make sense and the majority of people I know say yes it does.

Which "version" are you guys attempting? Seems you're mixing it all together, which is cool and all...But Zelda 64 originally was a sequel to Adventure of Link.
